Proofreading question

I have a question concerning proofreading. It is my understanding that when we have a copy of the original text to look at, that we are supposed to make the copy look exactly like the text in every way possible. Is this correct?

I am asking because this book, "Work of the Holy Spirit" has very many references added - particularly scripture citations added after scriptural quotations - that are not in the original text (the quotations are there, but not the citations - those were added by the transcriber. I have been taking the time to edit them out and submit the changes, but after waiting for other changes to post, I am finding that these citations remain. If they are supposed to be left in the copy I am proofing, I am more than happy to stop editing them out. Please clarify this for me.
